Blu never expected that poneA would actally do it and is surprised to find her in her mouth after presenting the only remaining route to the antidotes.

I don't get it. He's gonna go through her to get to the shelf? Is that what's happening?

Yes, since she is pressed up against the back door and theres no other way in (vore logic dictates smashing a window or climbing to the balcony is unreasonable), the only way is through her to access the growth potion antidotes to restore her to normal size. I think i should probably include some sort of floorplan diagram of the house to show whats going on. Or are you asking this after having seen the previous panels? This is still a WIP so i can change it up to make more sense.
