Yep, Zelda's soul has been devoured and as become a part of Samus' breast as well. She will forever be a part of Samus. Think about it Peach has been vored in one breast and Zelda in the other. So, her breast have both devored their body and soul. Samus is now the best of the top 3 nintendo girls. :)

I think it is not a punishment but a great boon offered by the goddess Samus to both of them though they seemed to be her rivals. As such, Samus is so kind and merciful to take even her rivals into her bosom and made them become one with her instead of killing them. I wish more souls get this blissful opportunity to directly enter into the heavenly breasts of Samus and become united with her once for all!.
