They're... Not >.>
It's not a battle of good and bad - it's a battle of old evil vs. new evil.
The good people are the native tribes. They've been oppressed by both the imperialists and the mages in different ways - the imperialists drive them away and kill them for their land, and the dark mages have wracked the land with evil magical experiments and monsters for ages.

Congrats! Instead of letting the on-the-run evil mages keep running, you've taken them to Sanctuary. Now the imperialists will come for Sanctuary with a bunch of gigantic war machines, instead of laboriously hauling them across land and sea in an effort to purge the mages from existence.

But in Santuary, they have greater numbers and additional defenses! And the Imperialistards will have to drag their war machines into an entirely different fictional universe, which is much more difficult than simply hauling them across land and sea!
