It kinda sounds like that this implies reformation (would fit the actual game mechanic of "blacked out" and respawning at a pokemon center), is that the case or am i just reading deep into this? :O

No it's totally how it goes! Of course it's up to viewer interpretation.
Who knows, could just mean they'll come back as a ghost pokemon!
