If she creates a new time line every time she eats someone, could she theoretically be eating the protagonist every time?

I like the way you think. :) Yes, in principle, because there would always be a timeline in which he isn't eaten, and in which therefore he doesn't know it.
Of course, for her to eat him *several* times, that would imply she has the ability to cross timelines. To move from a timeline in which he's been eaten, to one in which he hasn't yet.

You did imply that she was from a time much further into the future, so I suppose something there is different.
